When I initially moved my images from iPhoto to Aperture, I imported all the keywords I had been using into Aperture in a folder called “iPhoto”. Is there a way to get rid of this folder and keep my photos keyworded as they now are without having to reassign these keywords to my whole library?

I’m not sure what you mean. How did you import the keywords from iPhoto into a folder in Aperture? You can import photos with keywords, but I don’t follow how you have them in a “folder”. Can you please give us some more details?
