I my workflow, I flag the image I pick when I go trough my photo session. After, I create a Smart Album and then click flagged in the Smart Settings dialogue box. So all my flagged images are in the smart folder. Yesterday, I opened Aperture and I could not flag anymore when I hover the image. All the flagged images are in the smart folder but they are not flagged anymore and I can flag any images anymore. What going one…

Sounds like you have disabled metadata in the thumbnail view, which means that you won’t see flags, nor can you add flags by running your mouse over the top right corner.
Go to menu View > Metadata Display > (Browser) Show Metadata and enable that.
