Works for me, too. The tool still reads “option-click … to define clone source”, so it wasn’t changed internally [screenshot].
Try reverting to the default keyboard shortcut set and see if that returns it to normal (although I can’t imagine how, since AFAIK that’s not a user-adjustable function), or try trashing the preferences.
Found preference file and trashed it BUT, that was not the problem. I use a App called NuKit that mess with that keys so after closing down NuKit everything works again! If anyone uses NuKit bewared you need to use Option-Command-Click.

In the Finder, go to ~/Library/Preferences. Note: The tilde (~) represents your Home folder.
Remove the “com.apple.Aperture.plist” file from the Preferences folder.
Personally I would move it to the desktop so you can move it back if needs be, then trash it when you are happy that everything is working.
