I “had” enjoyed the automatic import of photos taken with my iPhone until I noticed a couple of unexpected things when I was deleting the Photo Stream Projects because I thought they were redundantly storing my iPhone photos - or so I thought. I typically import my photos from my iPhone and my DSLR images into specific projects as part of my workflow. Unfortunately, if the images have already been imported to a Photo Stream project, they are not imported from the device because I do not import duplicate images.
This is a big OOPs from our friends at Apple. I no longer use the automatic import feature because I would then have to reprocess those images to place them in the proper folder or import duplicates. It is much easier to import them and put them where I want them in a batch mode…
iCloud manages your Photo Stream efficiently so you don’t run out of storage space on your iPhone, iPad, or iPod touch. If you have Photo Stream enabled on your iOS device, every single photo you take appears in a special Photo Stream album that holds your last 1000 photos. You can delete any photos you don’t want from the Photo Stream.1 To touch up a photo or keep a favorite shot permanently, simply save it to your Camera Roll. iCloud stores new photos for 30 days, so you have plenty of time to connect your iOS device to Wi-Fi and make sure you always have your most recent shots handy.

I think the easy solution is to simply disable “do not import duplicates”. I don’t know why you’d call this a “big oops” for Apple… it’s working exactly as designed, and not importing photos you’ve already imported (frankly I think it’s pretty slick that it finds the dupes even though they were imported via Photo Stream, and not the import window).
