If I back up my master files to a second hard drive on import and the primary hard drive fails, will Aperture automatically recognize the files on the second hard drive?
Yes and no. If you maintain the exact same folder and file naming structure on the two drives, then yes if the primary drive fails, you can point Aperture to the backup. Not automatically, but you can point to it using the Locate Referenced Files command. If the file structure is the same, then you will only have to match one file and the rest should fall into place.
If on the other hand you have different structures you’ll have to point to them one folder at a time.
If you have different names… well then, you’ll have to point to them one image at a time. Don’t do that ;-)

Hopefully your Aperture library file is also backed up if it was on that hypothetically failed primary hard drive.
