I hate to post to such an old message, but I just figured out what happened.
At some point I changed the previews option in the Aperture Preferences.
In order to see Aperture as an option for your screen saver, or in iTunes for sharing photos on your iPad or other devices you have to ALWAYS Share Previews with iLife and iWork.
Though I have never used it … the option is available in System Preferences>Screen Saver … from the drop down menu for “Source:” you can select from recent events in both Aperture and iPhoto … I’m running OS X Mountain Lion 10.8.2, Aperture 3.4 and iPhoto 9.4 …
You may login with either your assigned username or your e-mail address.
I just checked it out and Butch is correct, although it took a while before Aperture appeared in the list!
